Reasons for Being on the Island
Zoe became useless to FLocke because he was not able to corrupt her anymore. One of the requirements of using a puppet is that the puppeteer must be able to manipulate it.
* She was brought to the island to locate a pocket of energy that Widmore can use to make Desmond flash back in time. It has already been established that when exposed to a large amount of energy, Desmond can time travel (ie. the Hatch implosion). Widmore is going to use Zoe to find a pocket to once again make Desmond time travel to change something that happened in the past. Exactly what Widmore intends to change remains to be seen.

* She could be the replacement for Kelvin Inman in the Swan. Her knowledge of the DHARMA initiative whereabouts and her interest in electromagnetic pockets proofs that she is capable to work in that station. This could be mean that she tried to go to the Island, but Desmond came first, and only with the support of Charles Widmore, that she can do the objectives aimed by the initiative.

Maybe she could have been Annie who has come back to the Island for some reason, possibly to find Ben.
*As a geophysicist she holds the knowledge on the true "scientific" reason for both the evil and the effects of time on the island relating to the electromagnet pockets of energy. She is the one that alerted Widmore to the threat and she will explore what's happening as the losties' become aware of the alternate timelines. She will also know how to deal with this threat permanently.

* She has made a bargain with Widmore: she will help him do whatever he's there to do, and in exchange he lets her investigate the pockets of electro-magnetic energy.

Zoe

Zoe became useless to FLocke because he was not able to corrupt her anymore. One of the requirements of using a puppet is that the puppeteer must be able to manipulate it.
