Two wells have been seen on the Island, though The Man in Black hinted that there may be more. They were dug over the Islands' energy pockets.

Construction

According to The Man in Black, the wells were dug by an ancient Island population, who dug them by hand. They did this due to their compasses acting strangely; they dug to discover why, though they learned nothing from it. ("Everybody Loves Hugo")

The Orchid well was a structure that lead to the frozen wheel chamber. It was used by Locke to reach the frozen wheel and escape the Island. Unlike The Man in Black's, which was in an open space, this one was hidden among bushes and leaves and had a rope descending down it. ("This Place Is Death") By 1974, it had collapsed ("LaFleur") and at some point after 1977 it was replaced by The Orchid as the main passage to the frozen wheel chamber. ("There's No Place Like Home, Parts 2 & 3")

The Man in Black took Desmond to another well, which, unlike the first one, didn't have a rope descending in it. Neither was it collapsed, allowing the Man in Black to throw Desmond down it. ("Everybody Loves Hugo")
