QUARANTINE is a precautionary isolation period imposed on people or potential carriers of contagious disease, to prevent the spread of an epidemic. During this time, the individuals who may be at risk are physically separated out from the main population for observation of symptoms or testing.
In Lost
The word "quarantine" was first seen printed on the hatch door to the Swan station. It was later also seen on the Arrow station entrance, but notably not on any other DHARMA station.
It seems that the survivors of Flight 815 have linked the word with the sickness mentioned by Danielle Rousseau, as when Kate discusses Aaron possibly being sick in "Maternity Leave", she says "Claire thinks he's sick, as in quarantine sick".
No other direct mention of quarantine has been made, but it could be argued that Kelvin's deception to Desmond referenced this mystery. In "Three Minutes", Kelvin wears a biohazard suit, telling Desmond that the air outside the station is contaminated. However, Desmond later learns that Kelvin was lying, and when outside the biohazard suit was unnecessary. This could imply that the threat requiring quarantine is a lie, or at least no longer applicable since the days of the DHARMA Initiative.
In The Lost Experience
In a flat in St. Germain de Pres, France, Rachel Blake found a folder left for her by Darla Taft. Inside, amongst other items, she found schematics for a hospital ship, named the Helgus Antonius. She worryingly noted that the wards on the ships were marked "quarantined".
